Is there documentation on how to set-up the iPhone and Android apps for event checkin? How about registration the day of the event? Thanks.

As the mobile apps are part of the Ticketing system, the documentation is under the Ticketing section http://staging.eventespresso.com/wiki/espresso-ticketing/.
